I'd clearly separate focused adaptations (relatively close to the original)
from radically "alternative" brainstorming ("what if?"s and "how to?"s).
On one hand, there can be an intense collaboration on consensual episodes.
On the other, there can be a long-term relexion on parts with more "friction".
(possible friction between creators, I mean)
Definitely, I'd not rush head first past consensus and into friction ^^

Not clearly impressions or "improvement" tips. Sometimes just loose associations.

Carmen

Cortana VS Gunman Chronicles

Obviously reminiscent of Cortana at the start of the story: however, she's no one's guardian angel.
There was a Carmen-like female AI in Gunman Chronicles.
Likewise "in charge" of a huge base. Likewise more than a bit confused when things go wrong, and people start to die (by her hand).
She is your enemy at first, and then becomes your ally when you defeat her: you force her to abandon her collapsing infrastructure.
From then on, you carry her around as a small module: she's a personal hacker/advisor then, very much like Cortana.
Towards the end of the game, she gets herself a physical body (first a "female robot", then a huge battle mecha).
(Disclaimer: I never played Halo, but I played and enjoyed Gunman Chronicles: varied, challenging, fun)

Zoo

Reminder: the original Zoo is populated by:
  • Lazarus the "wolfman" and his pack of wolves
  • A multitude of identical cannibal gnomes
  • Vampire bats
  • Piranhas
  • Raptors
That's a rather limited bestiary/ecosystem...
E.g., it is not clear what everyday life in the Zoo would be like, if it wasn't for intruders (Eve & Emily, Jackson's team).
I.e., does Anderson feed them all separately, and if not, what do they all eat? Surely they're not all cannibals?

Idea: the Zoo becoming Eve's Dream (mirroring her concealed fears)
Or the real zoo is a horrid place where experiments gone wrong are stored:
deform things, brainless masses of muscles and living tumors, maybe some
more sentient forms of life...

I second the first idea, but only in part. It's a bit too radical to completely virtualize "Part 3", IMO...
On the other hand, the Zoo can give Eve vivid nightmares a posteriori. A "Return to the Zoo" of sorts.

I "second the second idea", too. The Zoo concept gave me the same a priori impression.
Clones/mutants/chimeras don't have to be as perfectly "sensible" as Cora and Lazarus (catwoman, wolfman).
Cross-breeding animals (or plants) is almost guaranteed to give you a lot of true monsters. Real ugly ones.
Heck, you don't even need fiction... Ever heard of teratology? Talk about creepy...

So yes, "experiments gone wrong". And even sentient forms can be very unfamiliar and/or awkward.

Can Cora and Carmen merge? In Eve's nightmares, they certainly can.

Eve

Actually, I thought Eve/Cora resembled Jessica Cannon (SiN Episodes) a little bit.
Maybe Cannon is a bit "too hot": there's not much of a plotwise analogy, anyway.
Then again, I've been drawing a huge parallel between SiN Episodes and Oni.
(so you might hear more about this...) (but not here, of course...) ^^
